Detecting RNA isoform-binding preference of RNA-binding protein by GERX-MaP
Junxing Geoffrey Chen (Department of biochemistry, at Virginia Tech)
Abstract:
RNA isoformsdistinct transcript variants generated from the same geneoften differ in sequence and structure, leading to changes in RNA-binding motifs and altering how RNA-binding proteins (RBPs) recognize and regulate them. These isoform-specific interactions critically influence RNA stability, localization, and translation. However, existing technologies cannot accurately map multiple RBP-binding events across full-length transcripts in living cells. To address this limitation, we developed Genetically Encoded RNA Crosslinking with Mutational Profiling (GERX-MaP), a next-generation platform that combines site-specific incorporation of reactive unnatural amino acids (Uaas) with mutational profiling reverse transcription (MaP-RT) and nanopore long-read sequencing. GERX-MaP enables isoform-resolved detection of RBPRNA interactions at single-nucleotide precision, offering a powerful tool to uncover the binding preferences and regulatory roles of RBPs across transcript variants.
